Interesting, the simple-dup-finder doesn't list bug 105745 as a bug which this is a possible duplicate of. Maybe they're a little different. Could you attach the output from the command xdpyinfo -ext all to this bug? I'm moving to gtk+, and setting all fields appropriately.
...and now that it has been moved, I'm marking as needinfo while waiting for the output of xdpyinfo (I wish bugzilla would allow me to do this all in one step instead of two...<sigh>).

I consider this very likely to be a duplicate of bug 117579. It looks like what happens is gdk_window_lookup_for_display (display, xwindow); on line 822 in gdkevents-x11.c is returning garbage, which is a symptom you'd expect from bug 117579. I am not _completely_ sure, though, so repoening this bug.
