There is an animation bug regarding app-folders with large numbers of icons in the overview, where the number of application icons in a folder exceeds the amount that can fit in the 'view window' without scrolling. 

Basically what happens is that the fade in animation continues with those icons which should be hidden due to scrolling, thus having them flash their animation effect over the boundaries of the app-folder, and then suddenly disappear once gone.
