GTK and Mutter now look themes in the XDG user data dir (see bug #675316), whereas the user-theme extension still consider only ~/.themes.
This extension should follow this new scheme. By the way, gnome-tweak-tool already search first GNOME Shell themes in the XDG user data dir.

This problem has been fixed in the development version. The fix will be available in the next major software release. Thank you for your bug report.
