Double-clicking on a note now replaces the current window rather than opening another window, which is not ideal but there is an option to open a new window.  However, there is no preference setting for what to do by default.

Much worse, however: there is no option to Open In New Window when right-clicking on a link inside a note -- and nor is there a "Back" option anywhere.  This means you must click on the link and have the new note replace the current window, and then if you need the referring note again you have to search for it.

I'm using gnote-3.8.1-1.fc19 on Fedora 19 Beta.
