Steps to reproduce:
    1. Open Activities
    2. Get notification
    3. Mouse hover on it
    4. Move mouse pointer away
Seems like message tray does not trying to align itself to the bottom, but to notification top edge.

Looks like a valid bug, although it will probably be made obsolete by bug 687787.
