Mouse clicks sometimes unresponsive on the Activity "Button" in the top left.
Mouse clicks also unresponsive in "Overlay Mode" when trying to click any of the following:
-search
-applications
-recent documents
-place

Basically any piece of the overlay screen cannot be clicked.

I find an annoying way to get around this by moving the mouse and then clicking again. Sometimes it works, sometimes it doesn't, so I constantly move and click until the Overlay responds. 

Seems like the gnome-shell isn't registering the mouse and when moved registers for maybe a few seconds. 

OR

Some parts of the Gnome-shell Overlay Mode are not working (like a hole) at certain pixel co-ordinates.

Also, i've had this sort of problem with the Ubuntu Moblin Remix interface, with the top menu, clicking wouldn't work but moving a few pixels to the side and clicking might. 

I've tried to find some sort of pattern in this bug and found that certain points on the Overlay Mode (Specifically the tip of the "e" in the "More" next to the "Applications". At this coordinate it works fine, but if i moved a few pixels to the left and it doesn't pull down the menu, if i move a few pixels to the left again, it works.

In this pattern it seems like some sort of "Grid" that works at some points and doesn't at others. There seems to be no obvious pattern as to what co-ordinates work, only that some parts of the screen randomly work and others don't..

This inidicates a bug with your video driver (clutter the scene to an offscreen location to see where you clicked.) Can you provide your video card and video driver, so we can mark it as a duplicate of another bug if a appropriate?

As far as a pattern i noticed by using the keyboard keys as a steady mouse the unresponsive areas are in lines

from the very top of the screen, each line being one pixel height 
1 = line that works
0 = line that doesn't work

Once i installed the driver from http://intellinuxgraphics.org/index.html  most of these holes that were in the Overlay mode were gone, though there still were alot of holes on the top half of my screen, hope any of this is helping
