I have a two screen setup on my Solaris 9 Update 3 machine
running a GNOME 2.3 Sun build.

I positioned the mouse over a window on the second screen,
and gave it focus. I typed Control-Alt-Right Arrow which bought up
the workspaces manipulation window. Keeping Control-Alt held down and 
typing Right Arrow swapped between the various workspaces, but it did this
for the workspaces on the first screen, not the one the mouse
(and the workspaces manipulation window) were on.

You do mean multihead :0.0, :0.1 right, not Xinerama/PanoramiX

I don't know if it's still broken in 2.4 (final). 
I'm still waiting for the Sun folks in Ireland 
to generate a build of that for my Solaris O/S.

According to bug 171751, multiple reporters still get this in 2.10.x--and it
apparently depends on whether there is a window on the given workspace from
which you are trying to switch on the second screen.

I really wish I had a dual-head and/or xinerama setup so that I could test these
things and look into them...

Bug 319423 looks similar (and may be a dupe though I'm not sure), and I posted
an additional comment guessing what may be the problem here.

Why do you close the old bug as a duplicate against a new one?
You should do it the other way around, so that everyone can see
just how long this bug has been lingering.
