Banshee is not compatible with the new notification system, one of the main features of the new notification system is the removal of actions from notifications. Due to this new behavior banshee now opens a gtk window every time a song changes with the associated actions within it. 
It can get very tedious manually closing each one of these windows, especially when you browse the web or do some work and forget about them building up in the background.

This has been fixed in the in-tree copy of notify-sharp that banshee uses if notify-sharp is not found at configure time.

It looks like the notify-sharp library itself still needs to be fixed, so you might want to open a bug with them (probably at http://galago-project.org/).
