Are you using the Red Hat Limbo beta? This is happening a lot in the beta. I am trying to see if it also happens with stock gnome. (I don't know how the beta would have broken it...)
People have been seeing it in stock gnome, although I haven't been able to reproduce it lately. fcrozat was saying that it looks like icon layout is happening before the icon container's size is allocated, so the icons are snapping to 0, 0.
