Unfortunately the folks who wrote the Gtk2 theming tool haven't updated it for Gtk3... in fact, they haven't updated it since 2013.

I've removed the dead link from the setup generator and changed the name of the bug, but in the near term I'm afraid that you'll have to learn to adjust your theme by hand.

The GTK page (https://wiki.gnucash.org/wiki/GTK3) now contains some comprehensive instructions for theming GTK3 systems and applications.
It seems that this is the way it was designed to work. There are specific tools that also make the process easier.

The solutions listed on the wiki page, including the links to sites with custom themes and the process to apply them, work on all systems. I can confirm that I've applied a custom theme on Windows. The quality of themes varies and GnuCash-specific settings need some tweaking but, in general, everything works as specified.

The only question is now if and what should GnuCash do in this respect. 
Perhaps the wiki page is enough?
