It has happed on quite a few occasions now. I also find that the preview window doesn't show the theme correctly, the only real way to see what the theme will look like is by pressing "try" and letting it take over the whole desktop. In addition, each time I enter the "Panel" menu it always seems to think I have changed something, even if I have not. i.e. it comes up as red after leaving that menu and when closing gnomecc I have to click on "OK" to save my apparent changes that I never made.
