Nautilus needs some config options passed to autogen https://git.gnome.org/browse/nautilus/tree/org.gnome.Nautilus.json#n98
However the config options of builder using the flatpak build doesn't peek those, and therefore needs to be added manually to the build preferences.

I guess this is in the plans, just filing a bug to track the progress from a nautilus bug.

This has been fixed on the master branch.
