When I make a file operation, like copying something, if I close the nautilus window and open again the progress bar is kept shown, even after the end of the operation. To make things back to normal, I need to kill the nautilus process and open it again.

I'm not sure I understand. You mean the operations popover from the toolbar is shown?

It's is shown not only when I click on the button corresponding to the popover, but everytime when I create a new window it is on the top showing done operations
