Currently the annotation bar which covers the head of the document comprises two tools. It would make sense to put the rest of the space to good use e.g. by adding options (icons) for different annotations colors. Moreover quickly changing the annotation colors is useful either way.

I would suggest dropping the annotations toolbar all together. Toggling the button in the header bar could show a popover instead.

I volunteer to implement it this way, if desirable.

Requiring two clicks to add a single annotations seems pretty awkward. The toolbar definitely serves it purpose but if it is kept in the current form it needs more features.
Alternatively I would suggest making the header bar button a drop-down menu (no popup) and to allow for annotating multiple paragraphs in a short period of time I would suggest that the annotation marker is kept after first use. This would allow for speedily annotating text without consuming any additional space.

the way we do popovers is just like a drop-down menu. so I guess we both meant the same thing.

Or we could just move the two buttons to the main header bar instead.

I am fine either way.
However I would still suggest keeping the annotation cursor after first use. I assume most readers tend to highlight more than one section and it can get pretty annoying to select it again and again.

There are some commits regarding this bug in https://github.com/husain3/evince/. These are not ready for merge but you can try to work making them ready for merge. .
