Now it happened to me, that I copied some large directory structure (which takes several hours), but after some time I was asked if I want to merge a new folder with an existing one.

It would be much better if such questions (merge, overwrite, write protected or other problems) would be asked right at the beginning (while (or if need be, before) anything is processed). So I can go to a bar and when I come back, I won't see that the transmission has stopped right after I left my house, because of issues like this.

Same is true for the Popup when you click the WIFI/Volume/Battery symbol in the upper right.

GNOME is going to shut down bugzilla.gnome.org in favor of gitlab.gnome.org.
As part of that, we are mass-closing older open tickets in bugzilla.gnome.org
which have not seen updates for a longer time (resources are unfortunately
quite limited so not every ticket can get handled).

If you can still reproduce the situation described in this ticket in a recent
and supported software version of Files (nautilus), then please follow
  https://wiki.gnome.org/GettingInTouch/BugReportingGuidelines
and create a new ticket at
  https://gitlab.gnome.org/GNOME/nautilus/-/issues/
