I think that being able to put folders on the favorite bar could be a great idea.

Be doing so, a user that use a lot of different apps could make sure that his favorites icon wouldn't shrink too much. 

Adding an option to add non-favorites running apps in a dynamic folder, that appear/disappear depending on the number of running apps, could also help.

You mean grouping icons in the Dash? it doesn't sound so much as a core feature but a extension.

The overview (and the app launcher in particular) were discussed at the UX hackfest in London last month. The design isn't quite final yet, but there are some fixtures:

 - the app picker will contain a user-defined favorite area that allows grouping in folder (including folder creation/management directly in gnome-shell)

 - this will replace the existing dash altogether (that is, we will remove the dash sidebar once those designs are implemented)

Those changes should address the main issues in this bug (more available space for favorites, plus grouping in folders), and render the remaining one obsolete (grouping of running apps in dash), so closing.
