When renaming a file on the desktop via F2 or the right mouse menu, the popup is hidden by the ubuntu program bar, if the file is placed close to the program bar (see screenshot).

(Running current ubuntu xenial daily build with nautilus 3.18.4 in virtualbox 5.0.14)

That's Ubuntu problem. They need a downstream patch for it, that if I remember correctly, they had. Closing as NOTGNOME.
