I have multiple GNUCash files.  

When I double click a file, from the Mac Finder, to launch GNUCash and open that file the previously opened GNUCash file is opened - not the file I selected from the finder.

Yup. GnuCash doesn't respond to NSApplicationOpenFile.

This behavior creates high potential for confusion and entering information into the incorrect file.
