Opening a nautilus window from the command line to view the current directory using:

    nautilus -w .

will work only for the first instance of nautilus this is used for. Running the same command in another shell session from a different working directory will give a nautilus window that views the working directory of the first instance. This behavior was not observed in nautilus 3.16.

This particular bug has already been reported into our bug tracking system, but we are happy to tell you that the problem has already been fixed in the code repository.
