We don't have a way to know a notification was closed. And we currently would find a great utility in this feature in our app : Nuntius. We would use it to sync dismiss between android and linux: as soon as a notification is dismissed on the linux side, we would like to be able to dismiss it on the phone.

This is something we don’t want to support: see comment #5 on bug #788802. It seems like persistent GNotifications are not quite a good fit for your use case here. I suggest you speak to the gnome-shell developers about how best to integrate Nuntius with the shell’s notifications implementation (this might mean adding a gnome-shell plugin to give you more data about when notifications are presented or dismissed).
