Given an Invoice A with value say $100 and an invoice B with value of $250, there is a payment of $150 dollar. GnuCash correctly created a prepayment of $50.
By right, Invoice B only has an outstanding amount of $200.

So using the "process payment" menu, I clicked on the Invoice B and the prepayment of $50 and typed the payment amount of $200, then click OK. GnuCash crashed at this point.

This looks like a duplicate of bug 740471. I have made some changes in the source code after gnucash 2.6.5 was released that may (partially) fix this issue.

Can you 
- download a recent nightly build from http://code.gnucash.org/builds/win32/maint/
- install it
- test if you can still reproduce the crash ?

As a precaution, please make a backup copy of your datafile first.
