Right click on an XML file, select Properties, then go to the Open With tab. The default application (in Fedora 21) in Web. Select gedit and click Set as default. gedit moves from the Related Applications to the Recommended Applications section, but Epiphany remains the default.

Possibly related to this warning, which might be a downstream issue:

GLib-GIO-WARNING **: /usr/share/applications/defaults.list contains a [Default Applications] group, but it is not permitted here.  Only the non-desktop-specific mimeapps.list file may add or remove associations.

Nothing has changed in Nautilus related to this functionality, so I believe this is between GIO and Fedora. This cycle GIO has changed the way setting a default application works. Reassigning to GIO for further diagnosis.
