Startup notification only works for non running applications...

If app is already runnning, startup notification is running until timeout...

Mutter should stop startup notification if a window matching this notification get focus.

Are you talking about single-process setups where when an app is launched when already running, it starts up a new window within the current application? In that case, startup-launching information will be passed to the existing application and there will be no problem if correctly implemented.

What is the exact case where you are having a problem?

You are right, it's working with most Gnome applications...
- Empathy is broken
- Epiphany is broken
- Firefox is broken
- All KDE/Qt apps are broken!

Firefox and Epiphany work for me (GNOME 3.14, F21 Alpha-ish). I don't have Empathy set up or KDE apps installed here to test.

Strange, here, if i click a link in Geary:
- Epiphany open and stop notification
If i let epiphany open and click another link in geary:
- Epiphany open link in new tab
- Mouse cursor is busy until timeout (startup notification not stopped)
