Example: After the update manager has finished updating and wants you to reboot, it shows a window which doesn't have a close button, only a minimize button. When you go to the overview, Gnome shell shows a close button upon hovering the window.

In this way gnome shell adds close buttons to windows that weren't meant to have them...
