Talking about various possibilities, it seems like the engine should offer an account-wide Folder object that can list and operate on any message in the account. The immediate use of this Folder would be for conversation monitor, but it could conceivably be used elsewhere. For example, it could provide an All Mail folder for servers that don't offer that kind of service. Search operations could be moved to it as well.
