If you press Ctrl-H in file chooser (thus enabling "show-hidden"), and then close the dialog, the chooser will save that decision in org.gtk.settings.file-chooser.show-hidden, which will affect not only all of the future file chooser dialogs, but also nautilus itself (see Bug 710257).

I believe I had the same problem once, although I didn't know back then, that it's caused by the save dialog. And that's exactly the major problem this bug causes: the user doesn't know where it comes from and, as nautilus doesn't permanently save the hidden files on/off option, has to switch it off every time nautilus is started (or at least everytime this gets annoying).

TL;DR: reproducable.
