The servers I had bookmarked, do not longer appear on the "Bookmark" section of the sidebar. However, if I connect to one of them, then the bookmark to the proper folder appears on the "Bookmark" section (until I disconnect).

Same here. Tried removing and re-adding the bookmark, no joy.

I can confirm on nautilus 3.10.0 on Fedora 20 alpha. sftp and samba bookmarks don't show up unless manually connected using the "Connect to server" option in the sidebar. They do appear in the bookmarks window (Files -> Bookmarks).
