Steps to reproduce:
1. Launch Dropbox or Synergy
2. Press Super+M
3. Arrow to the chosen item
4. Press Shift+F10 or the menu key to open the item's right-click menu

Expected results: the right-click menu would appear.

Actual results: the message tray closes.

The bottom tray is gone, and so are right-click menus on notification sources => closing.
