When the Photo Tray is selected in Preferences dialog and 4x6 in size selected and applied, the image is printed to the main tray instead. I notice that when the preferences dialog is reopened it has reverted to main tray and letter size. Also when the Page Setup is selected it defaults to main tray and letter size and this too does not retain the settings. 

I take the steps:

Open "Page Setup" from File menu
Select Size: 4x6in.
Select Source: Photo Tray
Click OK
Open Page Setup again
Size is Letter
Source is Main Tray.

Repeatable.

I would guess that the defaults in "Page Setup" and "Print->Preferences" over-write each other.
