I am unsure if makes sense to leave the annotations windows opened.

From the user point of view, what it is important is the document and the active annotation (if any).

For instance, I add a second annotation, then the previous should be automatically collapsed.  If the user click in any other area, the annotation also should be collapsed to allow to continue working in the document.

The only reason I think we keep the annotations opened is because there is no other way to see the content of all annotations.  But a document as the example attached is unusable.
