Seems fullscreen OSD Is not visible against clutter 1.16 branch (targeted for 3.9) and git master of gtk+. Weird thing is that OSD is actually there when you take the mouse pointer to the top edge and you can even click buttons on it if you know where they are.

I tried against clutter 1.14 and the issue is still there so its unlikely a clutter issue. I'll try with stable gtk+ branch now.

Yup, can't reproduce against gtk+ 3.8 branch.

This is due to it using a non-native window over a native subwindow, this is broken in gtk master, will have a look.
