Whenever opening or saving a file, the window size returns to the saved dimensions of when you first started 

How to reproduce it:

1. Open gedit.
2. Resize the window.
3. Open a file or type anything and save the file - the window returns to the size it had when you first started the program.

So the only way of setting the default gedit window size is to open it, resize it, and exiting the program without doing anything.

You're probably using a very recent version of GTK.  This is a duplicate of the gedit bug 698841, which is in turn a duplicate of the GTK bug 696882.  As you can read there, this is an outstanding GTK problem that is affecting a number of applications right now.
