The following message pops up when I try to create a new Project:

"Could not find autogen version 5; please install the autogen package. You can get it from http://autogen.sourceforge.net."

The same message pops up when I try to create a new C++/GObject class. 

I am currently running Gnome 2.32.1_4 on FreeBSD 9.1, and have installed Autogen 5.12.

Thanks for taking the time to report this bug.
However, you are using version 2.32.x which is too old and not supported anymore. GNOME developers are no longer working on that version, so unfortunately there will not be any bug fixes by GNOME developers for the version that you use.

By upgrading to a newer version of GNOME you could receive bug fixes and new functionality. You may need to upgrade your Linux distribution to obtain a newer version of GNOME.

Please feel free to reopen this bug if the problem still occurs with a newer version of GNOME, or feel free to file a bug report in the bug tracking system of your distribution if your distribution still supports this version.

It's a really old version and this problem has already been reported and fixed. If you can recompile Anjuta from sources, you can apply the patch attached to the bug #650930 yourself.
