I just witnessed a context menu pop under the window-list.
Maybe that was just xchat setting a stupid, homegrown positioning function, though. Feel free to close if the bottom panel does have a strut already (it appears to, from maximizing behaviour)

It does, but struts are not necessarily taken into account by popup windows - see the infamous bug 633620 ...
(I haven't actually tested this, but the patches there should fix the issue for the window-list as well)
