Launching ephy in the source directory, when built using wk2, ends up with downloads saved right there instead of the Downloads folder.

I cannot reproduce it. I've tested running Epiphany in 2 different ways:
1) jhbuild run epiphany
2) .src/epiphany

In both cases the download files go to the proper folder.
