If i use gnome, without restarting the shell, the messages sent to me they doesn't appear in the pops up notification (integrated), but only in the empathy windows.
If i restart the shell (with alt+f2 then r), the pops up appear.
So, on every reboot the bug shows again, and i must restart the shell.

If the message tray completely disappear that's probably bug #683986

The others notifications works properly and the message tray is not disappear.
I have this issue only when somebody contacts me.

Tentatively closing, as the whole notification system was rewritten in 3.16.
