It doesn't seem to me that gnome-icon-theme tracks these symlinks under version control; instead, I think it uses the icon-name-mapping utility to generate them at make install time [1], [2]. Any chance you could try a patch with the same approach here for HighContrast?

We should really push applications to use the icon naming spec names, so we can get out of maintaining the mess of symlinks. Are you seeing missing icons that are fixed by these symlinks, Jeremy ?

Matthias, I filed this bug at the same time as reporting http://pad.lv/1082575 where the language-selector used on Ubuntu was using a symlinked icon.
