Keybard Layout Options override xmodmap

When I set Keybard Layout Options (e.g. the Ctrl+Alt+Back sequence), my xmodmap settings are overwitten periodically, which could be eliminated by something like running xmodmap ~/.xmodmap afterwards. This happened after an update (from Gnome 3.4).
That's expected. Follow the instructions in this script: http://git.gnome.org/browse/gnome-settings-daemon/tree/plugins/common/input-device-example.sh For 3.6, there's a GSettings for that, which you can modify through gnome-tweak-tool.
Changing the keyboard layout doesn't seem to trigger executing the hotplug-command script, have a look at https://bugzilla.redhat.com/show_bug.cgi?id=873656
