Note: this may not be a Nautilus bug; feel free to move it.

When I download a file in Google Chrome/Chromium and right click it, choosing "Show in Folder", it opens Baobab (showing the "Downloads" directory) instead of Nautilus.

You can define default applications to open specific filetypes with under "Properties > Open With".
Did you file a bug report against your distribution?

I can't change the "Open With" setting for a directory, as far as I can tell. I don't know if it's distro-specific; I can file a bug report on my distro (Arch Linux)'s tracker if you'd like.
