Running in jhbuild, it seems like the xdg-directories show up in the bookmarks window, any changes made to them don't get carried over to the nautilus sidebar. It's possible to change their order and even remove bookmarks, without any effect to the sidebar. This works as expected with booksmarks I add myself.

I would propose either not showing the xdg bookmark in this dialog, make the controls insensitive for the xdg folders or allow changes made to them to get reflected in the Nautilus sidebar.

This shows Music and Videos Removed in the bookmark window, but they remain in the sidebar.

right clicking the sidebar items have the Remove and Rename actions grayed out, so that would speak in favor of graying them out in the bookmarks window as well.

I pushed a fix to git master now for this.
The way it works is it's now possible to rename XDG bookmarks (both from the editor and from the sidebar), but it's not possible to remove or reorder them.
