When you move the pointer over a notification, the focused window loses its shadow and its styling alters briefly. This appears as a blinking or flickering, which seems to be caused by the window losing focus as the pointer passes over the edge of the notification.

I tried to investigate this, but I couldn't find what was happening.

It happened in the old message tray, too.
