I have mapped "windows" key to be Hyper_L and Hyper_R, and "menu" key to be Super_R:
mod1        Alt_L (0x40),  Alt_R (0x6c),  Meta_L (0xcd)
mod2        Num_Lock (0x4d)
mod3        Hyper_L (0x85),  Hyper_R (0x86),  Hyper_L (0xcf)
mod4        Super_R (0x87)
mod5        ISO_Level3_Shift (0x5c),  Mode_switch (0xcb)

Shortcuts with either <Hyper> or <Mod3> created with gnome-control-center or  gconf-editor do not work.
