Steps to reproduce:

1. Save gmail or tweetdeck or something similar as a web app
2. View the newly-created web app and follow a link

Expected results: The web app content would not be replaced with the followed link content.

Actual results: The web app content gets replaced with the followed link content, which is rather un-app-like behavior.

This is a problem with links activated by javascript IIRC.
