I get notification about a new message the tooltip shows the text, but when I click on it the message window is opened empty. Additionally, this message cannot be found in previous conversations.

Using Version: 3.3.3-0ubuntu1~ppa11.10+1 on Ubuntu 11.10

occurs in all protocols I use (jabber and gtalk)

Are you using gnome-shell or Unity?

So the message in displayed in Shell's notification bubble but no in Empathy's chat window. right?

Could you please check if the message has been logged in ~/.local/share/TpLogger/ before opening Empathy's chat window?

I can confirm that the missing messages are not being logged under the specified location.

That's a telepathy-logger issue then. Please report to bugs.freedesktop.org
