I am using Evolution 3.2.2 under Fedora 16.  Every time Evolution makes a report of some problem, such as not being able to reach a mail server, it displaces the message list; when that report vanishes (either clicked away or timed out), the new bottom of the message list pane remains in place.  I prefer to have the message list pane display 4 messages at a time, to maximize the space available for displaying the message itself; the magic resizing bug gets in the way of that preference.

(As one further point of information, I recently upgraded from Fedora 14; I don't happen to know off-hand the version of Evolution that was available and used there, but it may have been among the last of the 2.x series.  There were some minor problems with converting the settings over, but most of those seem to be resolved.)

Thanks for a bug report. There is a related bug report, about those error messages being too tall. The oversize had been fixed within this [1] commit.

If I got your description right, that what you do not like is not the oversize, but that when you close this error notice, then the message list is enlarged to occupy also place of the error message itself, instead of it being shifted upward, giving the extra space back to the preview panel, right? I think the commit for the oversize will help with it a bit, but probably not completely.
