Open empathy the window opens briefly and then minimises into the indicator.  This would be fine for normal use but normally you open it to talk to someone

How are you opening Empathy exactly?

I'm opening it from the Ubuntu Messaging App indicator.

However it seems to of stopped recently with and update I'll keep my eye on it for a few days and get back to you

Does it work if you start it using "empathy" in a terminal?

What's the output of "gsettings get org.gnome.Empathy.ui main-window-hidden" ?

Yeap sorry I thought I'd added a comment here, I can't reproduce this since a recent batch of updates so I'm assuming that fixed it.
