It appears to work if your replace text is entirely different than your search text, however, if your search text is contained in your replacement then it ends up in an infinite loop. For example:

Search: verbose
Replace All: get_verbose()

will loop forever.

I'm actually planning to fix these while fixing the regex search that is now commited, though I'm currently busy.

This problem has been fixed in our software repository. The fix will go into anjuta 3.2.2. Thank you for your bug report.
