If you select e.g. a few music files and hit Return (or select Open), Nautilus warns that "this will open 1 independent application". I think it should only warn when opening *more than one*: opening only one app is the standard case, just like when you double-click on a single file.

In the current state, you don't really understand what the message means: "So what? I asked it to run an app, what's the problem." This is much clearer when it says it will open several apps.

This particular bug has already been reported into our bug tracking system, but we are happy to tell you that the problem has already been fixed. It should be solved in the next software version. You may want to check for a software upgrade.
