Glade is removing <class name="primary-toolbar"/> each time I load/save 
empathy-main-window.ui leading to bug like bug #657956

Glade does not yet know anything about <class> tags.

Sure, but it should at least keep unsupported tags instead of dropping them.

Yes we agree that maintaining user added "stuff" in a Glade project would
be a nice feature to implement for Glade.

That's bug 376628.
