in preferences-> source specific -> folder organization the choices are too limited. I for instance use "Number - Track Artist - Title" 
Maybe this can be made more customizable, I think MediaMonkey did this in an excellent way: http://www.mediamonkey.com/sw/webhelp/frame/index.html?configuringdirectoryandfileformats.htm
Maybe something Banshee should have as well (including the tagging options)?

In the Gnome Configuration Editor (gconf-editor), you can already set fairly complex filename/folder structure options.  The big piece remaining is to integrate this feature within the Banshee user interface.  There's a patch available in Bug 489861.  If you would be interested in testing that patch and providing feedback, I'm sure it would be appreciated.
